I'm trying to identify the most commonly used methodologies used to develop specifications for PLC programmers of ladder logic. Is there a good reference source available?

Try the standard IEC 61131-5 (formerly 1131). This definitely defines the requirements for PLC programming for all the five methods including ladder diagram.
