How to handle pulse loss during transmission?
Of course GND connection will be done radially to avoid voltage drop on it, i.e. all grounds must be connected at the same GND point.

BLDC motor Ld and Lq
The direction of Ld and lq are correct... But because d-axis is magnetic flux axis thus Ld affects magnetic flux of permanent magnets and therefore affects back-EMF and further the motors speed (field weakening effect with Id<0). And Iq affects the torque as well.

It's impossible at all! The resolver is analog position sensor with sine/cos output produced under applying high frequency analog excitation. The encoder has digital A,B signals as a rule.

Question on PID Controller and Adaptive Control
You can control your DC motor with open loop by changing PWM duty cycle, but using rate control for transition processes. If you want close velocity loop control, simpler back-EMF feedback maybe helpful.
