Where can I find information on how to use hyperterminal (or other similar software) to troubleshoot serial communications (RS232 and RS485)? This is if I am directly connected to the controller through comm1 on PC.

BTW, the old Sysinternals' web site is now inglobated in Microsoft Technet and it is worth a visit!

Be aware that "troubleshooting" a serial comm does not mean "reverse engineering", which would need more intelligent tools.
